These things can be tricky, but not impossible, to lay out. It's best to have the whole rifle to see how the handle lays out can closes on the gun. I have a 10" x 50" table on my mill, and was able to set up a bolt from a 98 Mauser for hollowing which isn't quite the same as laying out for a checkering job. The ball could be off center in different axes. My job was straightforward, and the ball hollowed out and chamfered great. I used a surface gauge, with hooked scriber, for initial feel, and then a dial indicator back and forth and up and down. Everyone doesn't have the tooling a Machinist usually has, and by eye has to do. If the lay out looks good on the rifle, it'll probably look good on the ball, too. If the ball is mounted straight is the biggest thing, as well as is a proper lay out. It can't be done in a hurry. As far as fixturing, I have two thick, special blocks made from aluminum for gripping the bolt body, and they work fine and can be tilted however I need them to be. It just takes time, and you can't be in a hurry.
